Yes, you can customize the backup application so that the resulting branded application will create by default encrypted backups.
The option to change the encryption type can be found under Backup Properties->Compressed page. You can use Standard encryption (which is Zip2 compatible) or Strong encryption (AES) under 128, 192 or 256 bit.
